I don't really get why that would bother you since there will always be junk in your console from all kinds of error messages. But like #2 said, putting something like "wait 200; clear" in your autoexec will make it clean on the first launch.

add 'clear' to the end of your autoexec.cfg.

You can also do some fancy stuff if you so inclined like
