Happens regularly with Twitch and Youtube, where clicking fullscreen doesnt actually go fullscreen and keeps the top and bottom there.
Anyway I can stop it from happening?

I get the same, simple fix when it happens press f11
same thing happens to me, i have no idea why
that, plus no in-browser java support and being reminded constantly that i have to reinstall chrome because it's out of date is making me want to import my favorites and move to firefox

This is a good thing. Java applets are shockingly bad when it comes to security and anything you'd want to do in a Java applet you can do better in HTML5 and Javascript these days. I suppose it doesn't play so nicely with some legacy sites but those are the security risks.

besides, the only site that i use that requires in-browser java is pingtest to test packet loss, so not a huge loss
I have noticed that I get thus bug a lot after I wake my computer up that had a browser that was open when I put it to sleep. The easy fix that I found is just restart chrome.

Twitch is making the switch over from flash to HTML5 currently so this shouldn't be a problem later on. For the moment they're testing it out allowing only Twitch Turbo users access to the option of switching between the two.
If it really is bothersome to you can SUBSCRIBE TO TWITCH TURBO (TM)

yeah this happens to me. It's not a constant thing either so it's really annoying.
This happens to me. I've found that both closing and reopening chrome fixes this, and also going to chrome://plugins/ and disabling adobe flash (shockwave) and then closing chrome and then re enabling it also fixes it for me.
I've had a bunch of crashes with opera watching the TI stream using the html5 player :/

If you need to use a Java applet, I'd just use IE or Safari, or a version of Firefox released before they cut off NPAPI support later this year if you're on Linux. Or just not use the applet if you can.
