Or does my problem mean my aim is bad in general?
don't throw your arm around too much and take time with your shots
I usually just place my shotgun in the scouts movement path before each shot and shoot when he crosses
Try to hit them with a rocket first.
Also try to keep a rocket loaded in case they decide you can't hit anything with your shotgun and run up point blank on you.
Watch their movement - if they've already used their double jump their movement is less radical until they can touch the ground again and are thus more predictable.
Otherwise, this is purely anecdotal, but I find I get better results when I aim at sprite's hips instead of the chest (which is my instinct).

Tbh, actually learning to play scout himself helps.
Seltzerplay scout
You learn to aim quickly. Playing as scout against other scouts makes it easier to hit scouts, once you return to solly with his slower movement speed.

HobNobsWhy does the scout have a shotgun?
My poor English skill gave it to Scout.

Scattergun is a shotgun.
Try not to get into that frenzy we all do where you run into a scout, panic and rush your shots and hit fuck all.
Composure is key.
