If one class is purely hitscan and the other one is projectile - no. I'm even using three different sensitivity settings and I'm totally fine with them: 4.4 in/360 for Demo, Medic, Heavy, Pyro and for Soldier's primary slot; 6.5 in/360 for Scout, Sniper, Engi and Spy; 5.5 in/360 for Soldier's seconday slot because jumping from 4.4 to 6.5 feels uncomfortable. i've found it pretty easy to adapt to using 2 sensitivities and get used to using both. i think it's worthwhile having different sens between scout and sol at least, unless you're one of those guys who can rocket jump comfortably on 30cm/360.

Is it better to have a high dpi for your mouse and low in game sense or have a low dpi and high sense in game, or does this matter at all?

it's true for almost all older mice/sensors that they will only track properly at certain steps. newer mice like the DA 2013 / chroma or G303 etc are different in this regard - they will still track well at higher DPI levels, but from certain levels will add more delay to counter jitter.
so if ShdSteel wants a solid answer then he'd have to name his mouse or just use google.
and i think there will be skipping if you go above a certain in-game sens. i think it was something like 2.7 or 2.9 for tf2.

few gaming mice released in the past few years will track differently at different dpi steps, I definitely wouldn't say most (the only recent one that comes to mind is the steelseries rival 100). also "none will track properly past 1800" is completely untrue considering the pmw3310 has native dpi steps up to 5000 and 3366 variants can reach 12000 without an issue. the deathadder 2013/chroma has an extra 4 ms of smoothing beyond 1550 cpi if I remember correctly but I wouldn't call that "improper tracking" considering pretty much every mouse has some level of mcu-level smoothing.

i still think it's possible to get used to more than one sensitivity at a time but it's pretty hard and always throws you off at first
